One note if you came here for "layers" specifically: this pdf flattening tool bakes down the interactive form layer — the fields — not visual design layers from an illustration or export. If a PDF exported from design software has separate visual layers you need merged into one, that's a different job than this page does.
A filled-in but not flattened form still has its fields intact underneath — anyone who opens it in a PDF editor can change what's there, or a viewer that renders fields differently can show the wrong thing. Flattening removes that layer entirely, so what you see is what's actually in the page from then on.
